As you can see from the picture there is the Commander and Chief over everything, then the Minister of War (I'm not sure who that would be for the Rebels, I'm almost positive it is Ackbar during the Endor period, but before that I'm not sure), and then their is Chief of State who is Leia Organa Solo during the New Republic phase but I'm not sure who filled that position before.
Now, how each positions works is something like this. Commander and Chief would fill the role of a figure head that has power, commanding both th diplomatic and military sides of the Rebellion. Basically she makes all the crucial decisions based on what her advisers and other high-up officials report to her from their divisions.
The Minister of War, would of course be the highest ranking military officer, and would keep track of all the military forces and what they should be doing. Under the Minister of War would probably be the highest ranking officers for each division, Army, Navy, Intelligence, Special Forces, and etc.
The Chief of State fills the role as head negotiator. She would be the one sent to a world to try to charm them into joining the Rebellion. I think Leia probably served a role somewhat like this in her time with the Rebellion and later fulfilled the position in the New Republic. So it is somewhat outrageous that she would be sent on a highly dangerous, maybe suicide mission, against a world chalk full of Imperials. In the picture I think the Position of the Chief of State is decieving, and that she (or he) would not be in direct path of command with the Military. I think instead of the Chief of State being there, it should be the heads of each division.
So you have the main commanders, then you have the actual substance to the military. The Local Forces would be the planetary forces of different worlds that support the Rebellion, but did not want to leave their planet behind. The Allied Forces are all of the men/women/aliens who joined the Rebellion and left behind everything, they are now part of the Alliance and they do what no sane being would do. Under the Allied Forces are all the other divisions.
There are six main divisions in the Rebel Alliance military. Going in no particular order they are Intelligence, Special Forces, Special Operations, Regular Forces, Ordanance and Supply, and Support. The Intelligence, Special Forces and Special Operations groups have been boxed in blue. Because I did not make this image I'm not exactly sure why it is there, but my guess would be because they are all related in the types of missions that they do and that they may be headed by a few people who control all three sections jointly. For example we know that both General Cracken and General Madine work as Intelligence and Special Operations setter upper people. Also, the Allied Forces, Privateers, and Special Operations Teams, are all outlined in red. My friend said he read that this is because they are all not officially part of the Alliance, go figure.
So for the first part I will just explain the "Special" kind of divisions (including Intelligence, Special Operations, and Special Forces). Now, each group serves a specific purpose that as I have said already, are somehow related. Let's just make up a little example here: Intelligence goes out and finds that there is a brand new Imperial facility being constructed. So they come back and report it's there. The Commanders of the "Special" groups decide they want to know what's going on at this Imperial facility, so they send in a Special Operation Team. This Operations Team is supposed to get in and find out what's going on and then make it back out. So they come back out and say "Well, it seems like their building a new type of elite All Terrain walker. So the Commander dudes say "Well that's not good, let's take care of it" and they send out a whole bunch of Special Forces combat commandos. These guys are dropped just outside the base and there job is to get in and blow the base to bits. And it's as easy as that. The rest of the parts of the "Special" groups are pretty self explanatory. For more information on Special Forces, check out the page I have up about it, it's under the Rebel Section also. A lot of it will be stuff I made up for my brother's campaign.
Next you have the Regular Forces. The Regular Forces are the grunt force of the Rebels, they are all the countless, untrained individuals who want a chance to get back at the Empire. Under the Regular forces are the to main divisions Army and Fleet or Navy. Then under the Fleet is also the Starfighter Command Corps. The Regular Forces pretty much operates like a normal army with different types of ground troops and artillery and a bunch of different ships and fighters and stuff in the navy.
After that there is the Ordanace and Supply, these are all those dudes who want to help but are to squeamish to get involved in actual fighting. They transport Rebel stuff around, and sneak past Imperial customs officers. Most the people here are either former business men or hired smugglers.
Then, finally you have the Support groups. First off, I think this picture is misleading about the Support groups. They have scouts under here which I think belongs under Ground Forces, they have Transport which really belongs under Ordanance and Supply, and then they have Medical which I think belongs under Ground Forces, and then finally they have Safe Worlds which I think belong under Local Forces. So I just eliminated the sixth division. And there is your Rebel Alliance Military Command Structure, hope it helped.
